How do i say: "my favourite suburb in Tokyo is Asagaya&

I know this probably sounds like a simple question, but i get terribly confused with the particle の. I'd appreciate the help(translation).

東京で私のお気に入りの郊外は阿佐ヶ谷です.

東京で、meaning "In Tokyo"

私のお気に入りの郊外
お気に入り (おきにいり） means "Favorite"
郊外(こおがい） means "Suburb"

literal translation is "My favorite's suburb" but translates into just "My favorite suburb"
you obviously use 私の to indicate that the word proceeding の is yours, so, YOUR Favorite suburb. You place another の after the word お気に入り to specify the thing or place that you favor (or is your favorite). After that, you simply use the particle は to indicate what your favorite suburb is.

Is there any difference between お気に入り (おきにいり） and 一番好きな?

Also would the japanese tend to use the word "suburb" for Asagaya or would they use other words like "town" or "place". What would be most natural?

Japanese tend to say town（まち）instead of suburb because suburb can be sounded like a bit emphasizing of the defference between city and others. So, town is better まちsounds natural in general too.

about the defference between 一番好きなand お気に入り。

一番=the best

好きな=お気に入り=favorite

so whether it has 一番or not, meaning changes.
