Mina-san,
The lesson uses the sentence ニューヨークはよるです。Is it possible to say ニューヨークでよるです?

は is used because it marks the subject of the sentence.
"it is evening in new york."

you can't use で because you're not marking new york as a place where an activity occurs.

Agreed. However, I have seen で used to mean "in" e.g.

日本でえいがを見ました。
(In Japan I saw a movie?)

Situations like that. Clearly, Annie you are correct this was just my thought process.
