A little more information about what you're looking for would probably help us help you.
In the meantime,
www.amazon.co.jp - Has an English site.
www.rakuten.co.jp - No English site as far I know. All kinds of stuff.
www.uniqlo.co.jp - For those like me that are just a little too large for the sizes in their stores, they go an extra size up on their online store.
http://www.muji.net/store/ - Muji.
www.theflyingpig.com - Good for foreign (particularly American) food, toiletries and the like.

And while I'm at it, here are a couple of useful sites for those living in Japan:
www.hyperdia.com - Train schedules for all of Japan.
www.skymark.co.jp - Cheap flights to/from Tokyo.

http://www.hmv.co.jp/en/index.asp
http://www.cdjapan.co.jp/

Both sites sell music CDs, movies/anime DVDs, books and other (related) goods.
