Trains (about not taking them and cannot take them)

i was on the train today and there were two trains coming. one was going to town and the other right behind it was not in use (just passing through).

then i started to talk to myself... the first train i can say
この電車にのります
then it rolled off my tongue to say the second one
次の電車にのりません
then it hit me because if i said the second sentence to a japanese, he would think that "i am not taking the next train." as opposed to "the next train is not for boarding."

so if i say
次の電車にのりしません
does it mean that the next train is not for boarding?

I am a little confused by your question, but I think you are asking about how to refer to a train that is just passing through? (no passengers?)

In that case, you can use 回送電車（かいそうでんしゃ）to describe a train that has no passengers and is just passing through (one that is not in use or out of service).

To talk about a train that is just passing through (it has passengers but is not stopping at a particular station), you can use 通過する（つうかする） to describe the act of passing through.
